In September and October, Okinawa and Japan's other southern islands settle down: the peak-summer heat and the crowds ease off, and yet there are still plenty of days warm enough to swim. With the Japanese school summer vacation over, flights and rooms are easier to book, which makes this a sweet spot for families with young children. The trade-off is typhoon season, when a storm track can ground planes and cancel ferries, so you'll want to build some slack into the itinerary.
